SEQ4EPI: strengthening pathogen surveillance through sequencing

This brochure presents the SEQ4EPI project and its results after three years of operation. This project, which is co-funded by the European Union, is led by Santé publique France and the National Reference Center for Viruses Responsible for Respiratory Infections (CNR-VIR). The project aims to strengthen infectious disease surveillance in France through pathogen sequencing and respond proactively to potential future health crises. Launched in October 2022 for a period of three years, the SEQ4EPI project relies on a network of laboratories and institutions. SEQ4EPI is a continuation of the EMERGEN consortium, which was created in 2021 in response to the COVD-19 crisis. It extends to other emerging pathogens, such as the monkeypox virus and influenza viruses. From January 2022 to July 2024, SEQ4EPI strengthened SARS-CoV-2 genomic surveillance, conducting 135 prevalence surveys to track variant spread. The collected data has been featured in multiple scientific publications and epidemiological bulletins by Santé publique France. SEQ4EPI also supports developing bioinformatics tools, such as ClusterFinder and SARSProbeMonitor, which identify clusters and assess mutations affecting SARS-CoV-2 detection. The project includes an inventory of the sequencing capacities and needs of French NRCs.
